Sephiroth wasn't killed five years ago, merely frozen in the Mako at the bottom of the reactor. Clones were used by Jenova throughout the events of the game.

We are starting from about thirty seconds after Meteor disappears. Rescue operations in Midgar are about to begin.

Reno, Hojo and Rufus are currently missing in Midgar. Sephiroth (the real one) is near Nibelheim, and is also missing. They can be roleplayed in their current locations.
